Obstacles are the ingredients and hindrances in Pokémon Café ReMix orders: sugar, whipped cream, tomatoes, honey… Each one is cleared in its own way. Here are all 48 obstacles, with the in-game help tip and their first appearance, based on Poképédia.

| Casserole dish | Make three chains in contact with a casserole dish or use a skill to release a Pokémon disc, a Megaphone or a skill. Be careful: the dish’s contents may be coated in another obstacle! | EX Order 901 / Order 901 |
| Jelly | Make two chains in a row in contact to clear the jelly. If you do not make the chains in a row, it will re-form. | EX Order 951 / Order 951 |
| Walnut | You can move walnuts. Guide them to a nutcracker to clear them. Be careful: they cannot be cleared with a skill or a Megaphone. | |
| Turnip | To make a turnip move, make three chains in direct contact with it. To clear it, make four chains in contact with it or use a skill. | |
| Soda bottle | To clear a soda bottle, use a skill or make three chains in direct contact with it. When it disappears, it releases bubbles that trap the surrounding discs. | |
| Hard candy jar | Use a skill or a Megaphone to get a candy out of a hard candy jar! Then, to clear it, use a skill or a Megaphone a second time! Some skills reduce the number of actions needed to clear obstacles by 2. However, you must hit a hard candy jar twice; doing it only once is not enough! | |
| Watermelon | Watermelons can only be cleared with skills or Megaphones. | |
| Mayonnaise jar | To clear a mayonnaise jar, use a skill or make two chains in direct contact with it. When it disappears, it releases mayonnaise that then coats the surrounding discs. | |
