Beyond the stages, Pokémon Shuffle rewards regular play and collecting: login bonuses, Trainer levels based on the number of Pokémon caught, and passwords that were handed out back in the day. Here is everything that lets you earn items on top of battles.
Trainer level
Since version 1.5 on Nintendo 3DS, your Trainer level goes up with the number of species caught. Different forms of the same Pokémon only count once: the many forms of Pikachu are worth a single catch. Each level gives a reward, including several Mega Stones.
